The key to it is USE flags - general gist being: you set those up to indicate what features you want, and then programs/libraries/etc. are compiled with different settings depending on those. So for example, pretty much anything using audio on Ubuntu will be built to use pulseaudio. On Gentoo, you could still have that, but you could just as easily have, say, ALSA selected instead, and they'll be built for that.
