@scoot they aren't TOO small, they're just smaller than DVD cases and that confuses me. And I've noticed that the cases for any game console using Blu-Ray as a medium (PS3, PS4, Xbox One) are also smaller than DVD cases.

@mastertdi It's entirely luck based, with all the luck in the world you can catch it undamaged with a single regular Pokeball (Sources: I caught Rayquaza like this in Emerald as a fluke), just keep trying.
