Twilight Sparkle derives from her mother's name Twilight Velvet and her father's name which is something Sparkle. Besides, her name is somewhat vague on what her destiny could have been. She could have had the destiny of making the best sparklers ever which would be known for their glow at the twilight portion of the day during ceremonies.

The elder ponies have the ability to see into the pony's future and thus they can choose a name that won't be embarrasing. (Yeah, I stole this from the Disney series "Dinosaurs" but it makes so much sense to me.)
